It was early on, so I think it may have been a base-attacking corvette) If I successfully defend against a xenonaut base attack. The badly wounded soldiers are not removable from their assigned transport. And they no longer heal over time--the remaining days to heal stop counting down in the personnel screen. These troops do not show up on the equip screen, but the little people icons that represent the Chinook's capacity being filled are colored in. They also show up as the green circles in the transport screen. So if the base defense went badly, I'm stuck with a helicopter full of nearly-dead troops that cannot be removed, and do not seem to heal naturally (edit: this condition seems to be unset by going and doing another mission--but your troops are very weak and sometimes un-equipped...but after that you can remove them from the transport. Shoot down a scout or something, go to the mission and as soon as it starts abort (if your guys are in really bad shape), or just complete it. That works pretty good if circumstances allow.
