When I start a new base, I always remove some rooms and rebuild them in another place. A great way to get around that would be to give the players the option to build a custom base themself. In that case the very first buildings (that are part of the preset) should be free. There could be something like "Do you want to use the standard preset base or do you want to build a custom base?"
