Mod manager deleting all installed mods

Sometimes the Community edition mod manager thing in the launcher will freeze when I try to delete a single mod, and then when it starts responding again every single mod is gone. This results in me being forced to reinstall the whole game to get the base CE mods again and to reinstall all of my steam workshop mods. Needless to say this is incredibly irritating.
